101: Rising, Part 1 Airdate: July 16, 2004
- Picking up where "Lost City, Part 2" of Stargate SG-1 left off, a new team led by Dr. Elizabeth Weir ventures into the Pegasus Galaxy to discover the city of Atlantis and a dangerous new enemy.
102: Rising, Part 2 Airdate: July 16, 2004
- The team awakens a new enemy and gain new friends.
103: Hide and Seek Airdate: July 23, 2004
- A frightening alien entity threatens Atlantis. Dr. Rodney McKay disovers intriguing Ancient technology.
104: Thirty-eight Minutes Airdate: July 30, 2004
- The team has 38 minutes to find a solution when the Puddle Jumper becomes stuck in the Stargate.
105: Suspicion Airdate: August 6, 2004
- The Atlantis team suspects their new Athosian allies of harboring a Wraith spy.
106: Childhood's End Airdate: August 13, 2004
- Lieutenant John Sheppard and his team visit a planet where no one is allowed to live past the age of twenty-four.
107: Poisoning the Well Airdate: August 20, 2004
- The team discovers a planet where scientists have made a discovery that could make them immune to Wraith feedings.
108: Underground Airdate: August 27, 2004
- Sheppard and his team try to open trade with the Genii and discover they are not what they appear to be.
109: Home Airdate: September 10, 2004
- Dr. Rodney McKay attempts to use the energy of an alien planet to dial Earth but discover they may not be able to return to Atlantis.
110: The Storm Airdate: September 17, 2004
- A massive hurricane threatens the city and all may be lost unless the shield can be repaired. The city is taken over by enemy forces.
111: The Eye Airdate: January 21, 2005
- McKay and Weir are taken hostage as Sheppard tries to elude the soldiers who have taken over Atlantis.
112: The Defiant One Airdate: January 28, 2005
- The team investigates a Wraith ship on a planet and comes across a single surviving Wraith.
113: Hot Zone Airdate: February 4, 2005
- The Atlantis residents become infected with a deadly virus that causes hallucination followed quickly by death. The city locks down to prevent further contagion.
114: Sanctuary Airdate: February 11, 2005
- A Utopian world free from the Wraith is discovered and the team believes it may provide sanctuary for those fleeing the Wraith. The local inhabitants do not believe their goddess will allow it.
115: Before I Sleep, February 18, 2005
- A woman is found in suspended animation and surprisingly turns out to be Dr. Wier herself.
116: The Brotherhood February 25, 2005
- The team search for a ZPM on the planet Dagan but discover they are not alone in their search.
117: Letters from Pegasus Airdate: March 4, 2005
- The expedition team has an opportunity to send a data transmission back to Earth and must compose video messages to send home.
118: The Gift Airdate: March 11, 2005
- Teyla Emmagan begins to have nightmares and discovers she may have a disturbing connection to The Wraith.
119: The Siege, Part 1 Airdate: March 18, 2005
- Wraith Hive ships are on their way to Atlantis and the team must try to find a safe haven and a way to destroy the city. McKay attempts to repair and activate an Ancient orbital weapons platform.
120: The Siege, Part 2 Airdate: March 25, 2005
- A military team is sent from Earth to help defend Atlantis against the Wraith.
Season 2
2:01 The Siege, Part 3 Airdate: July 15, 2005
- Daedalus arrives to defend Atlantis against the Wraith and discover more Wraith are on the way.
2:02 The Intruder Airdate: July 22, 2005
- The Daedalus is infected by an intuitive Wraith computer virus determined to kill the crew.
2:03 Runner Airdate: July 29, 2005
- While searching for Lt. Ford, Sheppard and his team are captured by a Wraith Runner.
2:04 Duet Airdate: August 5, 2005
- After being beamed up by a Wraith dart, Mckay discovers he has Lt. Laura Cadman's mind trapped inside his own.
2:05 Condemned Airdate: August 12, 2005
- The team discovers an advanced society living free of the Wraith and discover the price first hand.
2:06 Trinity Airdate: August 19, 2005
- McKay attempts to complete and unfinished Ancient technology that may grant them all the power they need. Ronon finds other survivors from his home world.
2:07 Instinct Airdate: August 26, 2005
- On another planet the team discovers a young Wraith girl being raised by a human who claims he has cured her of her need for humans.
2:08 Conversion Airdate: September 9, 2005
- Sheppard becomes infected with the Wraith retrovirus and begins to transform into an alien creature.
2:09 Aurora Airdate: September 23, 2005
- Atlantis discovers an Ancient ship at the edge of the galaxy with a living crew in stasis. Sheppard enters their Virtual reality environment to communicate with them.
2:10 The Lost Boys Airdate: September 23, 2005
- Sheppard's team is captured by Ford and a group of men also taking the Wraith enzyme. Ford has a plan to attack a Wraith hive ship and wants Shepphard's help.
2:11 The Hive Airdate: January 6, 2006
- When Ford's plan goes awry, Sheppard and his team become prisoners aboard a hive ship. McKay undetakes extreme measures to save them.
2:12 Epiphany Airdate: January 13, 2006
- Sheppard finds himself stuck inside a time dilation field with people who are trying to ascend. Mckay and Weir try to free him.
2:13 Critical Mass Airdate: January 20, 2006
- A Trust operative plants a bomb in Atlantis and it's up to the Atlantis team to find out who the operative is before the Wraith find the city.
2:14 Grace Under Pressure Airdate: January 27, 2006
- McKay is trapped alone inside a Puddle Jumper quickly sinking to the bottom of the ocean.
2:15 The Tower Airdate: February 3, 2006
- The team finds a world with Ancient technology and Sheppard gets caught up in a power play among the rulers.
2:16 The Long Goodbye Airdate: February 10, 2006
- Wier and Sheppard's bodies are taken over by aliens determined to kill each other.
2:17 Coup D'etat Airdate: February 17, 2006
- An expedition team goes missing and Atlantis is drawn into a Genii plot to overthrow their leader.
2:18 Michael Airdate: February 24, 2006
- A lieutenant has dreams about being a Wraith and discovers a terrifying truth about himself.
2:19 Inferno Airdate: March 3, 2006
- Sheppard's team meets a civilization about to be destroyed by a volcano and becomes trapped when the Stargate is swallowed up by lava.
2:20 Allies Airdate: March 10, 2006
- The Wraith arrive at Atlantis to propose an alliance and a plan to use the retrovirus against other Wraith.
Season 3
3:01 "No Man's Land" Airdate: July 14, 2006
- Dr. Elizabeth Weir is recalled to Earth by the IOA. Caldwell takes the Daedalus and the Orion after the Wraith Hive ships. Sheppard makes plans of his own to take out the Hive and rescue Ronon and McKay.
3:02 "Misbegotten" Airdate: July 21, 2006
- The Atlantis team must decide what is to be done with a Wraith colony. Weir's leadership is questioned by the IOA.
3:03 "Irresistible"Airdate: July 28, 2006
- A strange man visits Atlantis and causes the expedition members to act irrationally.
3:04 "Sateda" Airdate: August 4, 2006
- Ronon Dex is captured by the Wraith and forced to become a runer again. Sheppard is determined to rescue him.
3:05 "Progeny" Airdate: August 11, 2006
- Dr. Weir makes contact with an advanced civilization that split from the Lanteans several thousand years ago.
3:06 "The Real World" Airdate: August 18, 2006
- Dr. Weir awakens inside a mental institution where she's told all that has happened on Atlantis was all in her imagination.
3:07 "Common Ground" Airdate: August 25, 2006
- Sheppard is captured by the Genii along with a Wraith.
3:08 "McKay and Mrs. Miller" Airdate: September 8, [[2006]
- Rodney McKay is reunited with his estranged sister when she makes an astonishing mathematical breakthrough that could have great consequences for Atlantis.
3:09 "Phantoms" Airdate: September 15, 2006
- Sheppards team visits a planet to check on the previous team who have not checked in and fall under the influence of mind altering Wraith technology.
3:10 "The Return, Part 1" Airdate: September 22, 2006
- The expedition discovers an Ancient warship with living Ancients aboard. They return to claim Atlantis.
3:11 "The Return, Part 2" Airdate: November 20, 2006 (Canada)/ April 13, 2007
- Sheppard and his team must rescue Richard Woolsey and Jack O'Neill from the Asurans
3:12 "Echoes" Airdate: November 27, 2006 (Canada)/April 22, 2007 (US)
- The Whales in Atlantis ocean attempt to communicate to the expedition about a disaster about to strike the city.
3:13 "Irresponsible" Airdate: TBA December 4, 2006 (Canada)/ April 27, 2007 (US)
- Lucius Lavin is discovered on another planet and he's up to his old tricks. he's using Ancient technology to convince the locals he's an invincible hero.
3:14 "Tao of Rodney" Airdate: December 11, 2006 (Canada)/ May 4, 2007 (US)
- Ancient technology gives Rodney extraordinary abilities but come at a price.
3:15 " The Game" Airdate: December 18, 2006 (Canada)/ May 11, 2007 (US)
- Sheppard and McKay engage in virtual war games but discover that they may be playing with the lives of real people.
3:16 "The Ark" Airdate: January 8, 2007 (Canada)/ May 18, 2007 (US)
- A civilization in Suspended animation is discovered on an old space station and the team must save them when the station is damaged.
3:17 "Sunday" Airdate: January 15, [[2007] /June 1, 2007 (US)
- Dr. Weir spends time with an attractive scientist until their time together is interrupted by an explosion on Atlantis.
3.18 "Submersion" Airdate January 22, 2007](Canada) June 8, 2007 (US)
- The team believes they may have discovered a power source beneath Atlantis' ocean. They also discover they are not alone.
3:19 "Vengeance" Airdate: January 29, 2007 (Canada) June 15, 2007 (US)
- An SG team disappears after a routine checkup on the Taranians and Sheppard's team is sent in to investigate. They find an old enemy bent on vengeance.
3:20 "First Strike" Airdate: June 22, 2007 (US)
- The Apollo arrives at Atlantis with news of a planned preemptive strike against the Asurans when they discover they have been building a fleet of ships.
Season 4
- With the shield on the verge of failing, and Atlantis adrift in space, the team must work together to save themselves and the city.
- Sheppard and his team must attempt to steal a ZPM from the Asurans. Samantha Carter, on board the Apollo, must find the Atlantis before time runs out.
- Ronon's people call on the Atlantis team to assist in the raid of a Wraith facility. They soon find themselves facing an unexpected enemy.
- Sheppard is infected by an alien entity that proceeds to infect others in the city.
- Shepard is captured by humans living on a generational ship who need him for his ability to use Ancient technology.
- A virus causes amnesia among the Atlantis expedition and only Teyla and Ronon appear to be immune. The team must work together to find a solution before all their memories disappear.
- While visiting New Athos, Teyla and Dr. Keller encounter primitive warriors and discover all the Athosians have gone missing.
- The Atlantis team encounters a man with prophetic abilities and dark predictions about Atlantis.
- McKay returns to Earth to find his sister who has been kidnapped because of information he has shared with her. Despite his best intentions, her life is put in danger and he is forced to depend on a deadly enemy to save her.
- Sheppard's team discovers that things on Atlantis are not at all what they seem and they are not at all themselves.
- The Daedalus and Apollo arrive to take out as many Replicator vessels as possible. McKay devises a plan that could destroy them all but requires that they team up with the Wraith.
- Atlantis picks up a signal from their Wraith associates tracking device and decide to investigate. They discover the secret of how the Wraith gained supremacy over the Ancients.
- The city goes into lockdown trapping key personnel and preventing them from accessing the mainframe. They must find a way to reactivate the systems and prevent the self destruct from going off.
- Sheppard and McKay must escort a young princess to Ancient ruins and in the process clash with the Genii.
- On leave on Earth, Sheppard learns that a human-form Replicator engineered by scientists is loose on the planet.
- McKay, Carter, and Keller become trapped in an underground chamber while on an off world mission.
- Teal'c visits Atlantis to counsel Ronon on his upcoming IOA review.
- A mysterious illness spreads across the galaxy. Teyla is convinced her child's father is trying to communicate with her.
- An old friend returns shocking the team. Teyla tries to escape captivity.
- Sheppard returns to Atlantis to find it abandoned and in the midst of a desert.
Season 5

- Colonel Carter leads a rescue mission to find several members of the expedition trapped by Michael. Sheppard is determined to rescue Teyla for Michael's imprisonment.
- Dr. Keller becomes infected with a wraith virus that begins to take over the city. It's up to Dr. Beckett to find a cure. New commander, Woolsey must face unexpected and difficult decisions in order to save Keller's life and protect the city.
- Ronon comes across former friend Tyre, who now claims he is not longer controlled by the Wraith.
- The team explores The Daedalus when it appears abandoned in orbit.
- The city becomes host to the minds of Replicators.
- McKay begins to lose what he values most, his knowledge and his memories.
- Sheppard teams up with an old friend to investigate a hidden Wraith lab.
- Ronon and McKay must rescue Keller when she is kidnapped during an offworld mission.
- Teyla disguises herself as a Wraith Queen and joins Todd in securing an alliance with a Wraith hive.
- Daniel Jackson visits the city to investigate the life of an Ancient scientist who once lived in Atlantis.
- Sheppard attempts to rescue Daniel Jackson and Rodney from an Ancient laboratory before Todd arrives on board an Earth vessel.
- A coalition of human worlds puts the team on trial for their crimes throughout the galaxy.
