Anders and his men were undergoing high-altitude training in the mountains above Delphi when the Cylons attacked, destroying the planet's cities with nuclear weapons. Their location in the mountains spared them from the blasts and the radioactive fallout and the Buccaneers became resistance fighters, raiding armories to collect weapons, supplies, and antiradiation medication. Anders' resistance team grew to over one hundred, comprised of hikers and other surviving humans. They took refuge in the Delphi Union High School.

Anders and his team survived on Caprica for two months after the attack before running into Starbuck who had returned to the planet to retrieve the Arrow of Apollo. They initially attacked her and Helo but Starbuck managed to convince them that they were humans. Helo and Starbuck spent time with Anders and he and Starbuck grew close.

Starbuck was forced to leave Anders and the resistance behind to return to Galactica. She left her Fleet ID tag with him and promised to return for them. Anders did not simply wait for rescue. He attacked as many Cylon Farms as he could as well as carryong out various acts of terrorism including the destruction of a cafe, killing approximately 40 Cylons. While planting the bomb in a garage, he was attacked by a centurion and he only narrowly survived when the bomb exploded. He was discovered by the Cylons Boomer and Caprica Six who to his surprise, saved him from the Cylon model Number Three and allowed him to escape.

As promised, Starbuck returned to Caprica with a search and rescue team to retrieve Anders and the resistance. The resistance was attacked by Cylon forces and he was pinned down with Starbuck. The two promised to kill each other rather than allow themselves to be taken prisoner at a Cylon farm. A Cylon model, later discovered as Cavil informed them the Cylons abandoned the colonies.

Season 3

Starbuck and Anders returned to Galactica and resumed their relationship which ultimately led to a rift between Kara and Lee Adama. The two married and settled on New Caprica. Anders developed pneumonia and Kara was forced to beg Lee to release antibiotic medication reserved for the pilots.

Anders recovered but the Cylons found and occupied New Caprica. Anders once again found himself a leader in the resistance. His wife was taken by the Cylons. Anders worked with Galen Tyrol and Saul Tigh in the coordination of the rescue of the colonists from New Caprica by Galactica.

Following the rescue, Anders was called upon to serve on a tribunal known as The Circle, formed to try, judge, and execute those believed to be guilty of collaborating with the Cylons on New Caprica. He eventually became uncomfortable with the council's decision and gave up his spot. He was angered when his wife, Kara, took his place and returned her Fleet ID tags to her.

The trauma Kara experienced on New Caprica strained their marriage. Their marriage proved to be a joining in name only when Kara and Lee mended their relationship and began an affair. Kara and Sam eventually reached an understanding though their relationship was far from perfect. They never had an opportunity to become truly close as Kara committed suicide, flying her Viper into a gas giant.

Anders was devastated by her death and he began drinking heavily. Lee attempted to rescue him from his precarious perch atop a viper in the Hangar deck and Anders slipped and broke his leg. He later made the decision to follow in his wife's footsteps and join the pilot training program.

In the season three finale "Crossroads, Part 2" Anders is seen having a sexual relationship with Roslin's aide, Tory Foster. He also begins to hear a mysterious piece of music. When the fleet makes the jump to the Ionian Nebula, The fleet experiences a blackout and the music becomes more intense, leading Anders to meet with three others. The four come to the conclusion that they are, and always have been, Cylons.

Season 4

Following the revelation of his true identity, Anders and his newly discovered Cylons worried about whether they were in control of their actions. Anders was forced to put aside his worries and get into a viper to fight off the cylons. He had difficulties in battle, forgetting to remove the safety on his gun while trailing a cylon raider. The cylon did not fire on him, instead scanned him and seemed to make an ID before retreating, as did the other raiders, ending the battle that almost destroyed the last of humanity.

Anders was reunited with his wife, Kara who seemed to have returned from the dead. He was one of the few to greet her openly and extended his unconditional love to her even if she turned out to be a Cylon. Kara, however, confirmed his fears when she told him that if he turned out to be a Cylon, she'd shoot him.
