McGowan is the second of her parents' six children. She spent her youth traveling Europe with her parents. She became a model as a child, appearing in Vogue Bambini among other magazines. She moved to the United States at age ten following her parents' divorce. The family settled in Oregon at a commune. McGown emancipated herself from parents at 15 and took odd jobs for money. She eventually moved to Los Angeles where she was discovered by director Gregg Araki. Araki cast her in The Doom Generation. She had previously appeared in a minor role in the film Encino Man. McGowan's role in the Doom Generation was a brilliant launch and she was nominated for a 1996 Independent Spirit Award for best debut.

McGowan followed up her debut with the films Bio-Dome, and Kiss & Tell. She increased her popularity appearing in Wes Craven's Scream and in 1998, starred opposite Ben Affleck in the film adaptation of Dean Koontz's Phantoms. Starring roles in Devil in the Flesh and the independent film Jawbreaker followed.

McGowan established her credits as the a counter culture queen by dating shock rocker Marilyn Manson. For those who had not yet recognized her, she ensured her place in fashion history for her notorious appearance at the 1998 MTV Movie Awards with Manson dressed in a fish net dress and little else. McGowan and Manson later parted ways and she established her main stream popularity by replacing Shannen Doherty as the third witch in the charmed trio on the fantasy series Charmed. Following the end of the series, McGowan returned to dark films, appearing in the critically acclaimed The Black Dahlia and the Quentin Tarantin-Robert Rodriguez double feature, Grindhouse.
