Plot
The alien craft coming through the stargate are Wraith darts. They begin to cull the population, transporting people away in wide sweeping beams. The Wraith cause humans to see illusory images creating fear and confusion. The team attempts to fight back, aiming their guns at the darts and Sgt. Bates manages to damage one of them before he and Sumner are swept up in a culling beam.Teyla, Halling, and several other Athosians are also taken.
In Atlantis, power levels are critical and the team prepares to evacuate. Before they can dial the gate however, an incoming wormhole engages and they recognize Ford's IDC. Sheppard, the remaining members of his team as well as all the remaining Athosian camp come through the gate.
The shield reaches its critical point and begins to fail. Areas of the city began to flood. Before it can however, the city begins to shake as the clamps holding it to the ocean floor release and the city rises to the surface saving the city and everyone in it. Unfortunately, it also leaves the city vulnerable as the remaining power in the ZPM is incapable of powering the shield.
Sheppard is determined to rescue his teammates and the Athosians but Weir is unwilling to risk it, not wanting to make the Wraith aware that Atlantis is once again inhabited. When Sheppard points out that with humans from Earth in Wraith custody, it is likely the Wraith will be made aware anyway. Weir agrees to the mission and they dial the address the Wraith cam from. They are surprised to discover that the stargate coordinates connect to a gate in space.
McKay has a solution to the problem. Earlier, he discovered a room in the city that housed small cylindrical ships. Sheppard checks one out and discovers it is activated by the same gene that allowed him to operate the control chair. He dubs the ship Puddle Jumper, overruling Ford's original suggestion of Gateship One. The ship has its own DHD and responds to his commands, providing a device allowing them to locate human life signs. Along with the help of Ford and several other military personnel, he goes through the gate on a rescue mission.
The Wraith have taken their prisoners to a large ship, located on a planet. One Athosian has already been taken and the guards return to take Colonel Sumner. A Wraith female, known as The Keeper, makes an example of the Athosian, showing how she drained his life to feed herself. She begins to question Sumner, trying to find out where he came from. Her telepathic abilities force him to reveal that Earth is in another galaxy filled with billions of humans. She is unable to gain information on Earth's location but is quite pleased at the thought of the feast to be had on Earth.
Sheppard lands on the planet, a short distance from the Wraith hive. They locate the hive and go in search of their friends, planting explosives as they go. The Ancient life-signs detector helps them find their friends and Sheppard and Ford split up. Sheppard goes in search of Colonel Sumner who is now being fed on by the keeper. Sheppard is too late to help him but Sumner catches a glimpse and gives him the go-ahead to end his suffering. Sheppard fires his weapon, killing the colonel and damaging the Keeper's hand in the process.
Sheppard becomes a prisoner of the Wraith and the Keeper begins to interrogate him. She demands to know where he got his Ancient technology but she's unable to get any information on him. She decides to feed on him but before she can begin, Ford comes to the rescue and kills the guard. Sheppard uses the sharp end of a Wraith rifle and kills the keeper. With her last words she warns him that what he's done will ensure that all the Wraith in the galaxy will now wake from their hibernation. Sheppard informs his team to set off the explosives, freeing Teyla and the other prisoners.
Sheppard and his team return to the jumper. They take off but discover wraith darts are blocking the way to the gate. He decloaks the jumper and intuitively fires the jumper’s weapons. They manage to escape through the gate but several darts follow them through. Fortunately, the Atlantis team activates the gate's shield before any of the darts can come through.
With Sumner dead, Sheppard is now the ranking military officer on Atlantis. A small celebration is held to celebrate the successful rescue but Dr. Weir worries about their new enemy. She urges him to choose a team as they must now start exploring the planets in the galaxy for a means to protect Atlantis and form allies, a task Teyla promises to assist with.
