Cowen is a fictional character on the series Stargate Atlantis portrayed by Colm Meaney. Cowen was the Military leader of the Genii.

The Atlantis offworld team led by Col. John Sheppard discovered the Genii were not the agrarian society they appeared to be when they came across an underground bunker where the Genii were building nuclear weapons. Cowen and Sheppard came to an agreement to trade food in exchange for medicine and C4. When Sheppard revealed his part in awakening the Wraith however, Cown threatened to kill him and his team until Sheppard revealed they had ships capable of infiltrating a Wraith hive ship.

Cowen and Sheppard worked together with a team of select Genii to infiltrate a hive ship and recover its data storage device containing the location and number of hive ships throughout the galaxy. During the mission, team member, Tyrus was captured by the Wraith after firing his weapon on a man teyla attempted to rescue. Cown believed Telya was responsible for his death and after returning to the homeworld made an attempt to take the storage device as well as the Puddle Jumper used in the mission. Sheppard having had a hunch about a potential double cross had other ships in waiting and Cowen was forced to turn over the storage device.

Some time later, Cowen ordered an unprepared military strike team, led by Acastus Kolya, to attempt to take Atlantis as the expedition evacuated the city in preparation for a massive hurricane. The attempt was a failure and over sixty Genii soldiers were killed. This decision likely weaken his position among his own people, and Genii officer, Ladon Radim, used Atlantis' personnel in his plot to overthrow Cowen's leadership. Cowen was killed when a nuclear weapon was detonated in his bunker.
